Stewart then hit a post, before Thame suffered a blow when Mark West went off with a calf injury.
John Oxley levelled for Barking after Kamran Abbasi conceded a needless free kick.
Michael Black then hit the woodwork, before Stewart and substitute Danny Keen went close for Thame.
United suffered another injury blow when Williams limped off, and their misery was complete when Billy Read cracked home the winner after stealing the ball from Dave Thornton.
