Millers midfielder Dan Barlaser scored for both sides, putting the U's in front with a tenth-minute own goal before firing home the winning penalty after the break.
Rarmani Edmonds-Green had earlier headed an equaliser deep in first-half stoppage-time.
The result ended United's play-off challenge with one game of the season remaining.
