The U's raced into a 3-0 lead after 16 minutes as Nathan Holland, Cameron Brannagan and Billy Bodin all found the net.
Ellis Harrison's penalty reduced the deficit before the break, with Cian Hayes pulling another goal back early in the second half.
United lost control of the contest and Ciaron Brown cleared off the line, but they survived to claim their first win at Fleetwood.
