Didcot lost their 11-match unbeaten run in all competitions with this defeat in BGB Southern League Division 1 South & West.
Godalming took the lead through Glen Stanley on 20 minutes.
Didcot hit back through Liam Hope and Michael Bartley on 53 and 69 minutes respectively.
James Mariner soon levelled and Stanley netted a late winner.
